I think Mars, weeping and hidden away in a small room it can't escape from, was a representation of Madotsuki's depression and her current living conditions, feeling trapped and alone and depressed in her room. Maybe it was a small creature that dropped through that little hole and grew too large to escape, that same hopelessness Mado feels
san is actually a genderless honorific in japanese, I'm pretty sure. it can either mean miss, mrs, or mister.
Haha I end up using the -san out of habit as well. When I first got into the game and stumbled upon names of characters it had the -san and it's stuck with me. It tends to happen a lot in these games because most characters don't seem to have set names.

As far as I know, most honorifics are genderless. Sama, San, Dono. The only ones I can think of that imply any gender are Chan and Kun, Kun tends to be used more for males, Chan/Tan is used more for females. There are times though when men are called Chan, and I think that chan is actually used when you're super close to someone/think they are cute haha.

-chan can be used with boys, it's fairly common but not as much as with girls. But yeah, it can only be used with good friends, or it's just awkward.
